If the Quran allows a Muslim man to keep 4 wives, why did Prophet Muhammad(PBUH) have more than 4?

It is worth mentioning the following: 

Initially, as was common across most cultures, polygyny was allowed without limit.
Islam actually limited it to 4 wives, when verse 4:3 of the Qur'an was revealed, including the part: "marry those that please you of [other] women, two or three or four." Exact dates are difficult, but scholars put this revelation at 3-5 years after the migration to Madinah.
At the time, he was married to more than 4 wives. Those whom he was already married to remained married to him, but he did not engage in any further marriages after that time.
First and foremost, Quran itself makes a distinction between the Prophet and the rest of the muslims, some of the orders in Quran refer only to the prophet and it also endorses all actions of the prophet. Quoting [1]:
Your friend (Muhammad) was not astray, nor was he deceived.
Nor was he speaking out of a personal desire.
It was divine inspiration.
Dictated by the Most Powerful.
Therefore there is no contradiction.

Almost certainly, having too many wives was more of a burden than a pleasure for the prophet (PBUH). Despite common belief, most of his wives weren't known for their beauty as described in the quote below. It was more of a part of his mission than a luxury just like the rest of his life.

Why did Muhammad marry 12 women? John Esposito, in
Islam: The Straight Path , writes, "As was customary
for Arab chiefs, many were political marriages to
cement alliances. Others were marriages to the widows
of his companions who had fallen in combat and were in
need of protection."
Muhammad was far ahead of his time by marrying
Khadija, a widow and an independent business owner 15
years older than he was, as his first wife. This
monogamous relationship, which lasted nearly 25 years,
until Khadija's death, was contrary to the
then-Jewish, Christian and Arab traditions that
allowed for unlimited wives.
Perhaps even more eye-opening was the fact that
Muhammad took Sawda as his second wife when she was a
65-year-old widow. This marriage came as a great
surprise to Muhammad's contemporaries, who usually
took wives for their wealth or beauty, rarely out of
compassion and affording security to women.
In fact, all but one of Muhammad's wives were widows,
and many of them were over the age of 40 when they
married him.

Two of Muhammad's marriages have come under particular
attack from those who never lose an opportunity to
promote Islamophobia, much like the idolaters of
Muhammad's time. Even in their enmity, the Meccans of
Muhammad's time never accused him of moral ineptitude.

Another issue is that what was required/expected of the prophet was not always required/expected of his followers. So there were definitely some differences in the set of rules that applied to him. For example, he was ordered to perform tahajjud(nightly prayer) every night [3]: 

And during a part of the night, pray Tahajjud beyond what is incumbent on you; maybe your Lord will raise you to a position of great glory.
